It seems like a few enemy archers were "removed" from the map (which happens i.e. if they are in a tower or stronghold), but weren't destroyed when the building they were in was (if they indeed were within a building). Unfortunately, I couldn't reproduce the issue when starting the quest anew; I could complete it every time. As such, I'm not sure what went wrong.
