Hello. I had version 0.9.3 installed on windows. I wanted to update it to 1.0.0. The game did not offer it. The 1.0.0 installer prompted me to uninstall the older version (and reboot windows).
So I installed version 1.0.0. The second player from 0.9.3 was gone.
I replaced C:\Users\Andrej\AppData\Roaming\supertuxkart\config-0.10\players.xml by C:\Users\Andrej\AppData\Roaming\supertuxkart\0.8.2\players.xml. The second player from 0.9.3 is still gone.

Is there a way to restore complete game progress including all players from 0.9.3 to 1.0.0?

The profiles between these 2 versions are incompatible.

Is not there a way how to "migrate" it manually?

You could try to manually edit the config files, but there is no official way to do it as there are several differences between the versions that are not easily reconciled
